Profile Description | Requet for CONTRACT PROGRAMMING!!!! JAVA .NET Project/Some Algorithms (less of project) Motif Finding Prj. 4 Introduction ________________________________________ For this programming project, you are to implement (in JAVA or .NET) a non-brute-force algorithm for Motif Finding (refer to sections 4.8, 4.9). Your program should also be flexible enough to give the user the option of comparing any number of DNA sequences from 2 to 10, and any length l-mer from 3-15. The output for your program should include the optimal consensus string, the positions in the sequences that most closely match the consensus string fond, and the Hamming distance in each sequence. In the case where there are several choices for the best Motif consensus string, your program only needs to report one of the best strings and corresponding information. You many need to refer to the textbook, course handouts, and/or external references for algorithm details. Programming Specs: __________________________________ In order to help you prioritize what you should work on first, the project will depend on completition of the following steps. The more steps, the better. Step 1: Program works 2 sequences and 3-mers. The sequences are read from two files that the user specifies as a command line option. Step 2: Program works for 2 sequences and a user specified value for the l-mer (from 3 to 15). the L-value is given as a command line option (first) followed by two names. Step 3: Program works for a user-specified number of sequences and a user specified value for the l-mer (from 3 to 15), all given as command line options. Test sequences will be provided by myself. What needs to be done: Email to me roperw@sbcglobal.net or whatever this sites policies are, the completed source code and a description of the programming project. Specifically indicate the operating system, compiler, and any other software tools used to complete this work. Also include instructions for creating and executable of your program, and user instructions indicating the expected input for your program. I will turn in hard copy of the output (or you will) of the program run using the test sequences.
